While you can use the
Place Tool to place tiles individually, sometimes you may want to apply changes to larger areas in the map. Along with the
Magic Tool, you can use the "Line" and "Box" tool to
Select tiles to apply changes to in batch.
As long as you're using the "Line", "Box" or "Magic" tool your
selection will be preserved.
Line Tool
Select the Line Tool.
Click somewhere on the map and then click somewhere else on the map. Each tile that your mouse pointer moves over will be Selected.
The Line tool has some additional options, which are identical to those of the Box tool, so they'll be covered in that section:

Select the Box Tool.
Click somewhere on the map and then click somewhere else on the map. A box of Selection will be drawn between the two points.
Line/Box options
Clicking a tile or foreground will apply that sprite in batch.
There are some other options as well:
Under "Mode", click "Select" to change it to "Unselect". Now when you place a line or box it will remove Selection rather than placing it. Useful for erasing selection or choosing areas to NOT select inside a larger selection.
Clicking "Undo Terrain" or "Undo foreground" will undo terrain or foreground you've placed this session.
Clicking "Revert Tiles" will reset the tiles to their initial procedurally generated state, regardless of who edited them or when.
Clicking "Invert" will invert the selection -- selected tiles will be unselected, and unselected tiles will be selected.
Clicking "Clear" will clear the selection completely.
